Indonesian fisheries are complex and diverse, reflecting the country's diverse geographic characteristics, and great variations in species and population densities.

The shallow waters around the western area including Sumatra, Java and Kalimantan produce about two-thirds of the total fish catch. This area is densely populated and local demand is high. Trawling has been banned in this area following conflict between trawlers and small-scale fishermen. In recognition of the imbalance in development between the western and eastern parts of Indonesia, development priorities are directed to the eastern part.

In the Arafura Sea there is commercial fishing for penaeid shrimps, and further afield in deeper waters large-scale operations focus on tuna and skipjack fisheries. Many small-scale fishermen are confined to coral reefs using lines, traps, beach seine or lift nets. Small scale operations produce about 94.6% of total marine fisheries production. The industrial fisheries, however, contribute considerably more in value terms, since they are focused on high-value shrimp and tuna stocks.

Fisheries management is the responsibility of the Ministry of Marine Affairs and Fisheries, which has the stated aim of managing the marine ecosystem in a sustainable manner. The government has made considerable efforts to improve the existing monitoring, control and surveillance (MCS) system. However, effective management of fisheries is difficult to achieve, particularly because of the lack of enforcement capabilities. At the provincial level, fisheries management is not often given sufficient priority.

Indonesian fishers are frequently in the news due to their incursions into Australian waters. The governments of the two countries are working together to reduce these illegal activities and the recent hardline approach taken by Australia appears to have been successful.
